F1 Student CPT Payroll?

Am a foreign student pursuing Masters in Texas. I got a internship offer from a employer, applied for CPT in univ. and also got a SSN. My employer doesnt generate me a payroll but gives me a company check as salary. Is it legal for a employer not to generate payroll for its employees? If so, how do i deal with tax realted issues...
